Issues while installing CRM 4.0

On each project, which involves CRM 4.0, we always encounter a new issue. We are usually installing CRM on a clean box but something new always comes up
The latest error we encountered when we opened CRM from browser:

Site is not highlighted in the top navigation bar

We are currently customizing a site for a customer, and while doing it, our top navigation bar suddenly stopped highlighting currently selected sites.
